I want to know the difference between P value shown in REST program when we analyse the ct of samples and so obtain fold changes and P value when we can obtain in graphpad prism program using ANOVA? which one we should report in papers?
in rt-qPCR one has a set of standards and converts CT value to copy number. This will have a p-value letting you know that the equation for the standard curve was significant. This probably isn't useful. Something like the r-squared value would be more useful.
The copy number data is then used in other analyses like ANOVA. The p-values from these analyses should be reported.
The r-squared values could be reported in aggregate as quality controll ssurancea. Here are some options (you fill in the correct numbers):
1) Any plate with a standard curve having an r-squared value less than 0.78 was rerun.
2) The minimum r-squared value of any plate was 0.42.
3) The average r-squared value was 0.79 with a standard deviation of 0.08.
If this does not help, please provide examples of output so that RG can better understand the question.
