I observed that there is huge change in the intensities of substrate peak on changing annealing temperature.

Depending on the type of diffractometer (divergence) it can easily be that it is difficult to get a perfect single crystal in diffraction condition. It can easily be an effect of adjusting the crystal a second time into your diffractometer. Moreover, the annealing and in particular thermal stresses upon heating and cooling can change the mosaicity of your crystal. In fact, in the limit of a perfect crystal, introducing some mosaicity will increase the "reflectivity". And perhaps an expert in dynamic scattering theory can explain the plateau in your black curve.
Other thing I'd look at is the XRD spectrum of Mg(OH)2. Your film thickness seems incredibly small at 40 nm and I wonder whether you actually have Mg(OH)2 from hydration for water vapor in air and this is removed by heating. Does the higher annealing temperature give a spectrum closer to the 'true' literature values for MgO?

@A. F. Rawle Sir, sample has capping layer of Ta. still is it possible to form Mg(OH)2?
The spectrum of MgO peak at higher temperature is almost same as reported ones.
@Shalu The layer is thin and I assume diffusion of water molecules will be relatively quick. As I asked before, is the lower temperature peak closer to Mg(OH)2? The higher temperature being closer to MgO is partial evidence for a different compound at lower temperatures.

Maybe, you might check for Mg2Si[2], also ?
