Hi! Which bowtie is better to use (bowtie or bowtie2) for 100 bp reads ? currently I am using bowtie and I am getting good results. However, I am wondering if bowtie2 is the proper one to work with with reads longer than 50 bp, and if the results generated from bowtie are correct.
