Suggest any procedure best for toxic algae identification using 16srRNA
16S. Cyanobacteria do not have an 18S rRNA gene (present in eukaryotes). Standard protocols can be used.

of course its 16s. otherwise how could the 18s r-RNA complements a cyanobacterium possess? so go for 16s, but be assured about the method as there are various methods now-a-days.
There is also the plastid 23S rRNA gene which will pick up cyanobacteria and eukaryotic algae. Publication attached.
