Its obvious that we can get Nitrogen adsorption isotherms in BET analyzer that can be further use for pore size estimation but I want to ask a question either can we replace the Nitrogen gas with CO2 in BET to get CO2 adsorption curves?

Sure. CO2 can indeed be used instead of N2.

Usually, CO2 is adsorbed at 0 oC (ice bath). Notice that you can't get the full range of relative pressures like this.
P.S.: Better to call the machine a gas adsorption apparatus, not a "BET analyzer".
