I hope some of you can help me with choosing the correct combination of fluorophores/quenchers for my specific application.
I am currently looking into constructing a system consisting of our protein of interest which needs to be labelled with a specific fluorophore. In addition we need to label Agarose (a sugar polymer consisting of repeating units of D-galactose and 3,6-anhydro-L-galactopyranose) with a quencher allowing for FRET with the fluorophore labelled Protein. In and ideal scenario we would thus ,upon degradation of the protein, see a fluorescence output in the agarose matrix.
I know this is a rather complicated system but do any of you have suggestions of fluorophores/quenchers that can be linked to these two molecules?
