Seaweed grows in colonies. The habitats are also inhabited by different marine organisms both flora and fauna. While sampling these "impurities" are also included so it becomes very difficult to separate these before processing it in the lab. Moreover seaweeds being phenotypically very plastic it becomes very difficult to distinguish between two different species or to identify them as one. Any suggestions or comments welcome.

Did you try isotopes? Its an expensive but quite successfull method for separating both intra- and inter-specific charcateristics.

I want to do molecular analysis of the seaweed samples which if not isolated from other species can lead to false results.
What type of molecular analyses are you looking to do? If they are species specific then it does not really matter. We use field samples related to seagrasses which are fouled with algae, but because we know the species, our markers only pick that up. If you are trying to build a molecular data base then compare to genbank, you need pure cultures because random amplification could lead to multiple hits. Alternately, if you have multiple sequences in genbank for potential species, you can design or use primers which would give you the information you are looking for.
