Working with 16s soil microbiome data here. Looking for a python command/excel trick/software rec./Atom plugin or something along those lines that can help with filtering lists?
My main goal is to take all items included in list A and filter/remove them from from lists B, C, D, and E!
Yes you can.
2 options using Excel:
1. Use remove duplicates function - possible if your original B list has no duplicates
2. Use vlookup - check if any item in list B matches the A list. Then remove all items in B that match items in list A.

Use the pandas library of Python.

B_not_A = df[~df.B.isin(df.A)]['B']
C_not_A = df[~df.C.isin(df.A)]['C']
