at first, you centrifuge your media and then filtrate it with 0.22 micron filter.
the rest of the work depends on your metabolites structure and your equipment.

I worked with peptides and proteins.
The extraction methods are different for different types of antimicrobial compounds. If we know roughly what kind of compounds they are, we can design extraction methods according to their properties.
Different polar solvents can also be used to extract culture supernatants separately by using separating funnel and carry out antimicrobial tests to roughly obtain the types of antimicrobial compounds, and then design a simpler extraction method.
