It can be that the Bruker data was collected as centroid data. You can select if you want  to save profile spectra in microToF control under the mode tab.

For reading the data you have to convert the data from Bruker file format to netCDF.

I have already done the conversion, in this case to .mzXML file format.

So, if We convert the Bruker raw data (.d file), will be automatically  generated a centroid mode spectrum?

I made a test. I processed the same .mzXML with two different algorithm of xcmsSet(), "matched filter" and "centwave". I obtained results pretty similar.
