Does anyone have experience turning large trophic webs into figures for publication? Smaller webs seem decently easy to do in something like photoshop, but for upwards of 100 interacting species, are there any good R packages (or other software packages) to accomplish this?

The diagram package in R is pretty good for this; in fact, the package has a vignette with a few code examples for food web visualization.
I find Gephi to be an excellent program to represent networks of any kind, especially big ones. Network appereance is very customizable, and the graphics in general tend to be very, very pretty. It's especially useful for presentations and posters, when you can go a little wilder and lean towards "pretty" rather than "minimalist" (as is usually required for papers).
