I am looking for books for software engineers and hci researchers focused on social media that will have enough scientific depth to be included as lectures for a course on social media. Any ideas?

Michael I agree with Nelson, Roman... There are none that use any research done over the last 50 years from Diffusion of Innovation on. Ironically, you don't really need the latest technology, but rather an in-depth look at the subject which research in diffusion especially has been going on since the 1940's at least... I appreciate the question especially as I am currently at work on precisely that issue.

It is not exactly a "Social Media" book, but moving messages through human complex systems, and modeling those systems is as close as I could find to applying science to social media, where today nearly every modern book adds fluff like random case studies..

Nelson, the books on that page look extremely interesting, especially the social media management handbook and the social factor. It is so true that technology changes but humans don't (at least not that fast anyway). I'll definitely put these books in my to-read list.
Christopher, I believe that human complex systems addresses some of the issues attached when developing social media software. To clarify, when I talk about social media, I include virtual game worlds, virtual social worlds, collaborative project etc. (classifications defined by Kaplan and Haenlein based on communication theories - http://www.sciencedirect.com/science/article/pii/S0007681309001232). Given the vast range of applications I believe social media pose more managerial, structural, architectural challenges than technical or technological. One of the books I really liked and revolves around this theme is: Tharon W. Howard. 2010 Design to Thrive: Creating Social Networks and Online Communities That Last.
My dissertation work went along similar lines. I wanted to provide a framework for designing social media with various aims and goals. I wanted to establish social media success not by adoption rate or popularity but by efficient design. Wikipedia is a great example in that sense and it is not only due to mediawiki technology (which some may even say that is too complicated - I heard that too) but also how the social space is structure to allow for efficient social interactions ( mostly collaboration in this case). Moving forward I am hoping to improve my social interaction design framework research. However, I also believe that studies even though give perspective, there are not tools but rather results. Designing social media however requires creativity and, goals across different social media will definitely differ as well.
So, ideally I am looking for a book that will deliver some boxed study results for specific cases (and these serve more as a perspective) but also provide management, design, marketing framworks/methodologies so that students can expand their problem solving skill-set. Of course in an ideal world, if you could provide universal heuristics for social interaction that would be excellent but unlike heuristics for a single user-computer interaction, social interaction heuristics are not entirely feasible. To be honest, even many current design standards don't account for cross-cultural differences nowadays. So, a chapter in cultural diversity and social media could also be useful. :-)

Dropping in to the discussion somewhat late I guess :). But two books apear to be missing in these responses.
Building Succesful Online Communities, Robert Kraut & Paul Resnicks well researched book which is somewhat in the midst between community managment and community design.
I think The SAGE Handbook of Social Media Research Methods, is the best book I have seen so far. The book is very detailed and explains almost everything about social media research.
