In light of envisioned application as drug delivery systems application of fatty acids instead of alkyl sulfates seem to be more favourable. Do you think nanoparticle formation would work or would the fatty acids be to weak acids?

Titus, not my area, but did see an article stating that bacteria in sewer plants actually generate pharmaceuticals. Carbamazepine is an example.
The drug is regenerated during sewage processing and then released in the effluent. Researchers tested wastewater before and after treatment at a Milwaukee-area treatment plant, they found that two drugs — the anti-epileptic carbamazepine and antibiotic ofloxacin — came out at higher concentrations than they went in. The study suggests the microbes that clean our water may also piece some pharmaceuticals back together. Carbamazepine and ofloxacin on average increased by 80 percent and 120 percent, respectively, during the treatment process.

Fatty acids are poorly soluble in water, it could be tricky to obtain such conjugates, and they are weak also, so you won't be able to work at pH lower than 4.5-4.7. But of course, such systems will be more biocompatible.
Phosphatidylcholine could help.
