Why is there a Different marker position between maps with representant and representant+identical markers ?

Hello everyone,

I am trying to understand why the position of some of my SNP markers change when I added the identical loci to their groups with the function "Assign identical loci to their groups" in JoinMap 4.1 .

Indeed, I built a map using 3000 markers and got a map with around 500 "representant" markers. I wanted to add the identical to this map because i wanted to see how all my SNP where mapped. But doing this I saw some weird changes of position of markers that where already placed. Have you ever experienced anything like that ?
