Micro-array is a very case sensitive technique. You should repeat your experiments. And you may also use Real-Time PCR for some of the caspases, especially for caspase 3, 8 and 9.
Caspases are proteolytic and self acting so the induction of caspase activation is self limiting and under full apoptosis into the formation of apoptosomes it is likely they have digested themselves inside the formed vesicles...................but this also means you've got predigested fragments that you can run into MASCOT if you can do MS work.

there are cases in which you expose cell to variety of apoptotic stimuli and they didn't die by apoptosis but by autophagy in Bax/Bak-deficient cells .
in addition, there is study in which overexpression of Bcl-2 or Bcl-xL in WT MEFs (which is equivalent to Bax/Bak-deficiency in MEFs in terms of inhibiting apoptosis) blocks apoptosis but promotes autophagic death evene you expose them to apoptotic stimuli.
