I have been doing bioactivity studies on HA chitosan scaffolds following the standard SBF protocol . But Apatite bands fail to appear when FTIR was done in ATR mode. changes are seen in ph and weight, but no carbonate band peaks., Any suggestions?
Since you are working with a composite material composed by an inorganic (apatite) and organic (chitosan) phase, maybe the carbonate bands you are looking for (i.e. at 1458-1415 and 875 cm-1) overlap with chitosan bands. At least, could you detect an increase of phosphate bands at 1092-1036, 962 and 603-565 cm-1?

MIchele, Raman and chitosan dont really blend in , serious fluorescence from CH obscures the spectra, Just in case the carbonate v1 and v4 can be picked by Raman , Am I right ??
What kind of SBF do you use? I know from experience that the calciumphosphate deposited upon immersion in normal 1xSBF and 2xSBF has a very low carbonate content (about 5wt.%), which is visible in the IR spectrum at +/- 1420 cm-1.
