We used for this purpose Quantitative Southern Blotting http://www.ncbi.nlm.nih.gov/pmc/articles/PMC2677867/ and http://www.ncbi.nlm.nih.gov/pubmed/23884459. Others use long-range PCR http://www.ncbi.nlm.nih.gov/pubmed/22941600. As it is difficult to achieve quantitative amplification of the large (8-10 kb) DNA fragments (this is why qPCR employs amplification of fragments below 200 bp), my bias is in favor of Quantitative Southern Blotting. An additional benefit of Southern is that it allows for the discrimination between SSB and DSB by running the same samples under denaturing and non-denaturing conditions. Yet, Southern is time- labor- and sample-intensive.
