The initial plan was to write a thesis in the traditional format. Thesis first draft is already 90% written, of course, need to revisit and make changes or might be restructured.
Now my supervisor suggested the alternative format. which format would be the best?
This is the problem with many of the supervisors. They ask to make changes at the fag end of the work....

Do you ask your supervisor why resort to alternative format? what are the benefits and costs / risks etc?
Think the best format should in-line with the particular university requirement as different universities have slightly different requirements. You might want to check with the university or seek some sample theses you can understand better or emulate. Wishing you all the best.
Your thesis advisor should NOT be bringing this up after you have written 90%. If he or she favored something other than the standard structure, you needed to know before you started writing.
In fact, did you not have a thesis committee that approved your research proposal? I think this is common. If you can justify that they approved your current structure, it is not appropriate to change what they approved.
