The cyclic voltammetry (CV) measurements are performed by using the three electrode system, consisting of dye casted on glassy carbon electrode as the working electrode, Pt electrode as a counter and Ag/AgCl as a reference electrode. All three electrodes were immersed in the acetonitrile solution consisting an electrolyte [0.1M (n-Bu) N (BF4) in acetonitrile] and data were recorded at a scan rate of 100 mV/s.
Please answer what are the key differences and merits of two and three electrode system?
For the three electrode system, you get the potential of the working electrode vs. reference electrode. For the two electrode system, you get the potential difference between anode and cathode, which is considered as "voltage". The electrochemical reaction depents on its thermodynamic property, which is relected by the electrode potentail rather than the voltage according to Nernst equation. Therefore, the three electrode system is preferable. The CV is used to show you that at which "potential" the reaction takes place.
As Chao Wang said the three electrode system is more preferable, you can see a manuscript in 1987 that used three electrode system.

For sure 3 electrode syatem. But as i see you work in non aqueos media. So, you should be carfule about any source of water. Hence, what is the filling solution in your Ag/AgCl refreance electrode

As it shown in previous answers, the three electrode technique perfectly favorable from the two electrode in rapid electrochemical reactions " electron transfer " and the accuracy of it in the same time measure the voltage/ or current " depend on the type of the methods" as it applied via the scan rate. I am suggest to use a another reference electrode as Hg2SO4/Hg with low resistance.
