This kind of merge does not make any sense and will be absolutely wrong. No software would be helpful in this as it is practically and fundamentally wrong approach.

Even if the topologies differ to some extent you should publish the tree with the ML bootstrap and add the parsimony and NJ data on the branches of the ML tree that appear in all trees. You do this by saving the trees in FigTree, editing it to be readable and save it as a pdf or svg to tiff to import into a graphics program to add the extra labels. Helpful to bold the ML, italicize the NJ and use regular font for the parsimony score so that the figure easily conveys the different information.
