I am started to get into the scientific papers editing and I would like to know which one is the best. I have heard about latex and even if it is quite hard to learn, it seems better than Word.

I make hard work with SCRIVENER (the best tool I know for any writer) --> compile rtf (export) --> import with MELLEL (powerful word processor) and finish text design with it, including bibliography compiling . Mellel works fine with Bookends (bibliography manager).
About BOOKENDS
After work with sente (nowadays seems dead), I switched (one month ago) to Bookends and I'm very, very happy working with this program. Very customizable, stable and with a lot of features to organize thousands of references and linked pdfs.
PD: Mellel and Bookens have iphone/ipad version which sync perfectly with desktop versions. IOs Scrivener version is in route.
Have a look at REF-N-WRITE scientific paper writing tool. This tool allows you to import text from previous papers relevant to the subject area in MS word. While you are writing your paper, you can just search for similar statements from other authors and inherit their vocabulary and language to improve your paper. I find that the best way to any edition work, for all types of documents, is simply the open web platform: HTML + CSS + SVG. That brings both maximum flexibility and maximum performance, and the document can be printed in PDF format. There are many free softwares for writing a document that support all the formats, including Content Management Systems, and many ressources are available on line, like fonts with Google fonts (https://fonts.google.com/), and LaTeX with MathJax (https://www.mathjax.org/) Of course, there is a little learning, but without that there is nothing useful, and it isn't that difficult. Remember that the web has been invented at the CERN just for that.

In my opinion the best software for writing scientific paper is Latex. You can add so many add-ins like bibtex for reference. But you have to learn it first before use it. If you think it took so much time for learning than you can use microsoft word. Here you can use so many templates.
The best I've used is F1000, with integration with GDocs and Word. The best thing is that it is web-based, the worst, you don't have a desktop app with syncronization option.
It depends. If you want to make statistical analysis then SPSS,R,Matlab will be great. You can visualize your data in GIS with map. To use simple formulas excel is enough. For designing your image you can use adobe illustrator.
