How we can choose between ways anova or repeated measurement methods in SPSS or minitab?
The design; 1 control group, 1 experimental group (without gender difference)
protocol; 2 direction of treadmill movement (forward, backward) × 2 sides of body muscles × 4 muscles (in each side of body) for an semi experimental design on human.

It depends on the factors that you are using. If there is at least one "intra-subject factor" (i.e., the participant participates in all conditions), you have to use the "Repeated measures" option in SPSS. Otherwise, if you have an "inter-subject design" (that is, the participant only goes to one condition), you have to use the other option. I hope this message helps you.

Repeated measures ANOVA is used to compare >=3 group means where the subjects are the same in each group. Eg: When study subjects are measured multiple times to assess the effect of drug X on a particular parameter (eg lipid profile).
3-way or factorial ANOVA is used to assess if there is an interaction effect between three IVs on a continuous DV. Eg: The effect of a drug X on lipid profile. However, you feel this effect may be influenced by sex and age. 3-way ANOVA allows you to to determine if a three-way interaction effect exists between the effect of drug X, sex and age (i.e. the three IVs) on the lipid profiles.
That said, the choice will depend on your study factors and design
