For example, in satellite network, PEP there isn't a big amount of research. Which are other phases of CN ? May be in Wireless n/w , wireless sensor network, satellite n/w or other.
Heterogeneous access network is an emergent filled where there is a lot of thing to do in next generation of 4G network.
Another upcoming field that happened to come to my mind when I read this question is nano-communications and their security.
In addition, it is my perception that formalizing and proving (security) properties of asynchronous/broadcast networks (such as sensor networks and VANETs) is an unsolved problem.
Even more specific, there are challenges surrounding in-network aggregation, where a subset of participants is malicious (or at least, subject to failure or measurement error).
More generally, but not strictly network: there's a lot of research to be done in networks that allow the networked world to interact directly with the real world, through networks like VANETs. but also industrial control systems, smart meters and smart houses. These are sometimes referred to as cyber-physical systems and my personal opinion is that their security is/will be a central point of interest.
Security and privacy issues in social network contents can be a big issue in future. Also routing and delivery of requested data based upon named data content is also emerging concept, which may replace current internet architecture.
What is the next answer to Fiber Channel? Many companies are still shying away from FCOE claiming it induces too much latency. SANs are looking for higher bandwidth with the advantages of FC. Can we take FC to 40G or 100G?

Efficient energy management on networks (wireless devices, internet routers), at hardware level and protocol level.
The few recent and upcoming areas in the field of computer networks as well wireless networks and wireless sensor networks are energy harvesting issues in wireless sensor network , cross layer design issues , mobility and object tracking under water , and one of the emerging area for the networks is efficient design of energy aware routing in wsn and in network information processing in wireless sensor networks .
