Dear all, Can you please tell me which parent that additive allele come from in BRIL populations? I have a BRIL population, lets say it was generated by crossing cultivar (cv.) A with B and cv. A is poor for a particular trait (salt tolerance) while B is superior. In genotyping, parent A is scored as 2 and parent B as 0. In QTL analysis I identified some QTLs, with negative additive effect and other with positive additive effect. In this case, which parent responsible increase and decrease the traits in negative and positive additive effect?. thanks in advance

It also depends on the index you used. Whose index is higher, P1 or P2?
I used the QTLicimapping software, I tried many time to find the Formula and method that used to calculate the Additive effect in the manuscript ,unfortunately i did not find
for which the parent higher , the parent (P1 as a donor )one is unacceptable to salt, but the second parent (P2 as a background or reference ) is tolerant to salt stress.
Is the phenotypic data (score) for P1 higger or lower than that of P2?
Positive add value means P1 genotype of the mapped locus increase the index of target trait. If an increase of the index means tolerant or susceptible depends on the index itself. You can score the tolerant one as 0, and susceptible as 10; you can also score the tolerant one as 10, and susceptibel as 0. In the first case, increase of the index means increase the susceptibility, in the second case, increase of the index means improve the tolerance.
In QTL Cartographer the sign of additive effect shows the effect of the parent you declared as female (based on the software code rules). Therefore, if the additive effect of a locus is negative the allele coming from "mother" reduces the value, regardless of the mother being more tolerant or susceptible.
