I just want to know what clustering algorithm will go good for proteomic data in mapreduce?

First you need to extract features from the data. If the features are numeric that choose an appropriate algorithm. If you just want to cluster the text strings (proteins), you will need an algorithm which is capable of handling categorical data.

What is your data size?
