TASSEL is the more powerful and widely used software. You can first try General linear model (GLM) and then try Mixed linear model (MLM). Again it depends on how many SSR markers you have ? GLM should work even with 100 good SSR markers and decent number of polymorphic allele calling with less missing data. Recent paper attached and good luck.
