I seem to get conflicting search results from googling the obvious keywords, and although some FTIR results from publications show it should be transparent, a piece of acrylic I had seemed to block most of the signal to a PbSe sensor.(sensitive at 2 - 4.5um).
is this because of additives in commercial acrylic glass? or was my presumption about PMMA transparency incorrect?

PMMA is opaque beyond 2500 nm. I don't know about the effects of additives though.

The wavelength range you are dealing with (2-5 mum) corresponds to 5000 - 2000 cm-1 wavenumber rane, which includes stron CH stretching bands, so PMMA will not be transparent in this range.
