There isn't enough comprehensive (deep sequencing) long-term research on specific habitats to produce a definitive answer (yet).  There are sporadic studies which show that global warming-type changes  have impacted on the prevalence of specific microbial groups, and everyone predicts that there will be substantial changes in some microbial guilds (e.g., cyanobacteria in desert soil ecosystems).
