I am capable of performing a mathematical modelling using empirical equations and system dynamics; but I am facing much troubles to perform this in software (MATLAB). How can I mitigate this problem easily? From where should I start?

That's because you are new to MATLAB-based computational tools. From your description, since you are good at mathematical modeling and differential equations (presumably), then you may consider working the model on Simulink, which is a graphical programming environment for modeling, simulating and analyzing multi-domain dynamical systems.

It takes time to build the programming skills in MATLAB. If you have no experience in coding, there is no shortcut. However, this is not the end of hope. As suggested, you should work on Simulink.
