I am working on thin films. From AFM analysis What will we get Grain size or Particle size?

with respect to your title question Ian is right. There is a lot of stuff. An alternative way to have at look is to 'google' your own question and add the word 'researchgate'.
With respect to your second question: By AFM you measure the 3D topography of your sample surface. The structures of your surface are caused by grains, particles/NPs or even crystallites. Please have a look at the link. Altough there are a lot of means available for interpretation of AFM data additional techniques such as TEM/SEM can help to destinguish/identify your structures seen by AFM.

It is important to note that a grain consists of a single material, but may be crystalline, or polycrystalline. An individual crystallite consists of a single phase. For a complete characterization you may need to use a TEM with additional analytical tools. But you can distinguish single-crystal grains from polycrystalline grains by switch the mode to diffraction - a single crystal grain will form a sharp diffraction pattern associated with that material, the transform of the crystal structure, while the polycrystalline grains will have multiple copies of the pattern, perhaps even rings. When you get to the particle size, it is always the largest, and may consist of several grains, and perhaps even grains of different materials. Thus the very first answer is correct - crystallite

The crystallite size is usually firstly formed. It can be successfully detected by X-ray diffraction. The grain size is the largest size than the crystallite size, it may be consists of many crystallites. The largest size is the particle size, which is consists of an agglomeration of grain sizes or crystallite sizes. The Grain size and the particle size can be determined by using the scanning electron microscope, SEM, Field emission scanning electron microscope, FE-SEM, Transmission electron microscope, TEM, High resultion Transmission electron microscope, HRTEM, ...
So, according to the ascending arrangement:
Crystallite size < Grain size < Particle size.
Good luck
For metals Crystallite size = Grain size (the same thing).
Term "particle" is not well defined quantitatively, it can be anything. Particle can consists of many crystals or of single crystal.
