Usually MR Dampers are modeled in Simulink and it is really dependent on the properties of the MR damper itself. If you have an MR Damper in the laboratory you need to perform several tests and based on those tests you can build a model for the damper that approximate the behavior of the damper with high level of accuracy.

I have no idea how to do it in SAP 2000; since; these dampers can create wide range of damping forces and even different types damping behavior which are as a result of input voltage (Which can be changed in time based on the type of your controller). So I don't think you can control the input voltage by building it in SAP 2000. You have to use softwares such as Simulink or Matlab or any other simulation softwares  in order to be able to create a semi-active controller for your damper.

I'm already using SIMULINK to simulate the behaviour of the MR damper model proposed by spencer and al in 1997, we were just looking for another alternative, especially for 3D modeling using MR damper.

Is it possible to extract mass and stiffness matrices from SAP2000 and generate state space model of the assumed 3D structure in MATLAB?

In this way it is possible to add MR dampers to the assumed 3D structure model.

what I'm doing is that I'm modelling the 3D structure in MATLAB and using MR damper code in MATLAB. I'm not using SAP2000 because as much as I know it is not to model MR damper in it and I don't know how to export structures from SAP2000 to MATLAB. 

For modelling 3D structures in MATLAB I can recommand two or three paper. That you will find in one of my projects bibliography on researchgate or I can send you the paper's titles directly.
