I am finding a lot of research and methods that apply to broader landscape ecology, but I am curious as to whether anyone has any insight on small scale- city wide ecological connectivity analysis.

I suggest you conefor. Works perfectly well At different spatial scales including within or between cities connectivity estimates. It includes binomial and probabilistic estimations. Here the link http://www.conefor.org/
Hi Jerod. If what you need is a metric that calculates the degree of landscape/habitat fragmentation for a given reporting area I strongly recommend the effective mesh size/density. This metric is one of the indicators of the "City Biodiversity Index". More info here:
