Undisturbed rivers are cleaned by swamps and wet zones along the banks. This can be replicated by diverting sidestreams into lowland areas to create flow through wetlands. This filters, denitrifies and create some loss of nutrients to vegetation.
The method is applied in Denmark in the government policy for improving the coastal water. It is proven but it is difficult to find enough land for it.
If the riverbed is covered with silt and clay means it also decrease the self purification ability of the river. study the self purifying ability and do the necessary channelization will improve the quality of rivers

However, in polluted eusturine open ecosystem aquatic vegetation (macro-phytes), benthic organisms often reported to be functioning well through the process of bio-accumulation. Aqua-phonics integration often facilitates removal of toxic and unwanted ions therefore help to maintain water quality (often reduce CO2, NH3) but I think it will quite difficult to maintain.
I do not know the solution, but it is a big problem in India. I foresee a big crisis due to scarcity of water and whatever will be available will be very polluted.
