In the control alginate bead, no such peak at 2360 cm-1 was observed. Then the beads were immersed in a nutrient solution containing Ammonium and Phosphates, after which the FTIR spectra showed a distinct peak at 2360 cm-1. Is this peak inferring to Ammonium-carboxyl bond?
Check the presence of CO2 from atmosphere. The characteristic CO2 band is close to your peak.
Typical CO2 bands due to aboratory atmosphere. Check your baseline and zero more frequiently the apparatus. I have the similar problems with my polysacchrides samples (pectins, alginates, inulin) and sometimes I zero the FTIR spectrpmeter for each spectum with KBr pellet. It depends form lab conditions. The intensity of this band depends on athmosphere inside the lab and the apparatus. Sometimes it it better to put silicagel inside the apparatus to absorb water vapour.
This band you got is for CO2; I agree with Nadezhda for what she did for avoiding the appearance of that band but If the instrument has disicants cartridges nternally it should be dried or replaced.

I saw many phosphated compounds with a triplet-band at 2360, 2340, 2320 cm-1. Some said it was CO32-. The only time I got it in my samples (starches) was after cross-linking with sodium trimetaphosphate. Not seen in the other samples that were not cross-linked. It was markedly decreased and almost disappeared after acid treatment for protonation.
Yes this is indicative of the ammonium group, is observed as an intense band between 2440 and 2350 cm-1.
