I work with rapeseed TILLING mutants,
Recently I found a phenotype which I am not aware about.
The plants had really poor rooot system and also the lower stem was completely black..Nevertheless, the stem was just black on outer epidermis, inside it looked like normal stem.
But I do not know what disease this can be..any help will be great.

If the Brown areas are distributed in pith of stem, it can be Boron deficiency. see here: http://www.dpi.nsw.gov.au/__data/assets/pdf_file/0005/158864/boron-deficiency-pastures-field-crops.pdf
The stems may become hollow (it can be rarely seen) in case of Boron deficiency as well. Poor root structures can be nutrient deficiency especially Phosphorus.
