almost 10 days ago, we received an email indicating that our manuscript is accepted by the journal and wanted us to send the original file (from the editorial assistant). Now, after 10 days we just received an email (from the editor in chief) saying that our paper was rejected. We believe that the latter decision is not fair especially after three revisions. the only reason for this rejection is that " it does not have enough motivation as a research paper ". what can I do? how can communicate with the journal?
In a nutshell, there is nothing that you can do in case the EiC decides not to publish your paper. You do not have a legal entitlement or anything like that. I also had a couple of weird experiences of that kind in the past but, luckily, these things do not happen too often, since they also damage the reputation of the journal.
The best solution would be to get back to the EiC and point out that you have successfully completed a review process of three rounds, which (s)he should be aware of anyway. Additionally, you can offer to include a motivation section.
I agree with Horst Treiblmaier just try submitting to another journal. Of course try to address the issues they raised to improve on your work.
Alternatively, look for another journal which will be interested to accept your article.
Modify the manuscript based on comments received from the rejected journal and communicate with another.

Rejection hurts like nothing else. Whether you were turned down for a date, dumped by someone you thought loved you, or hurt in some way by your long-term partner, the pain of rejection is undeniable. Generally, when a decision is taken by a journal, means there is no more revision. Any rejection after that may happen due to other reasons such as a problem related to the submission process (for ex, addition and removal of authors, etc). Anyway, it is suggested to email all the editors at the same time (the editorial assistant, the editor in chief, etc) and attach both emails/decisions (first email: acceptance decision and the second one: rejection decision), to know the reason/s behind rejecting your manuscript after the acceptance. After that, if the rejection decision is the last one, it is better to withdraw your manuscript and try another journal.

That implies the paper is publishable and has important findings. Reviewers are great at what they do, but sometimes they become highly opinionated and wouldn't give a chance to differing opinions. In any case, submit to another Journal, I'm sure it will get accepted.
