To summarise: We do photonic sensors where light is propagating through small Si or Ge waveguides and interact with analytes that are present in the upper (and sometimes bottom) cladding. The light interacts with the analyte and there is absorption of light as a result of this interaction. To increase the sensitivity of our sensors we need to functionalize Si and Ge surfaces to attract certain molecules to Si and Ge surface. Suggest the methods for doing this.
I think etching the surface of Si or Ge with low-pressure low-current plasma may assist to form nanosurface that can attract certain molecules according to the resulted surface roughness. Few years ago, I have carried out similar work on Si and it did work well. Currently, I am working on plasma etching of Si wafer and coating with Si3N4 to immobilize some biological samples.
