I'm preparing a presentation overview on currently available European programs for financing joint conservation biology initiatives including European and African partners (including conservation projects, research, and education for post-graduate students).
Switzerland and South Africa started a joint action in 2007 by signing a Memorandum of Understanding (MoU) on bilateral research activities (Swiss-South Africa Joint Research Programme; SSAJRP in short). In the meantime, more than 100 joint research projects have been awarded and jointly implemented in Switzerland and South Africa, accompanied by numerous student and faculty exchanges. For the period 2013-2016, the scope of cooperation was extended to additional partner countries in Africa (SARECO). Following an extensive survey among Swiss Higher Education and Research Institutions, seven additional countries in Eastern and Western Africa with considerable research potential were identified. Three main fields of collaborative action emerged, among these the life sciences, and global and environmental health.
In order to build on the existing network, to consolidate the research collaborations, to strengthen international cooperation and to facilitate the transition into the funding period 2017-2020 there is now an ongoing call (to be confirmed by Swiss Parliament) for visiting fellowships in the areas of Global and Environmental Health.

The website provides an overview of the suite of funding instruments. The thematic instruments work usually through annual or bi-annual calls for proposals within a range of pre-determined challenges.
As part of Horizon 2020 there still could be opportunities - check work programmes. ERAFRICA is worth checking indeed.
These are probably the most obvious, but creative use of other instruments (regional funds, education etc.) might also offer possibilities for those who have a strong idea and know the ropes.
Don't know if this is what you are looking for - WWF’s Russell E. Train Education for Nature Program (EFN) for example in Kenya and Mozambique. EFN supports conservation leaders to pursue graduate studies, attend short-term training courses, and build institutional capacity to train local communities in WWF priority places. EFN is one of the largest conservation fellowship programs and provides significant support to participants to attend the world's top conservation training courses on important topics such as climate change, conservation finance and protected area management,
