If I want to conduct a study for my doctoral thesis on the topic of the effects of metacognitive strategy instruction on EFL receptive skills (listening and reading skill) and metacognitive awareness of students, what are the appropriate research questions related with my topic at a doctoral degree?

Your research goals and objectives will likely inspire research questions. If you look carefully at your goal(s) and interrogate the ideas behind them, you will move closer to the questions you can ask about what you want to investigate.

For each research question, you need a way to collect data and answer the question.
Your plan might be to use the existing literature to develop a learning design by which metacognition is used in an attempt to improve receptive skills. Then, your questions will be about to what extent your instructional design is successful. You might have a quantitative part of the study to answer what happened, and a qualitative section to understand the students' experiences.
I would not look at a study in which you have an experimental group using the learning design and a control group that is not using it. Rather, I would use "affordance-based research" to determine what the affordances or benefits of your learning design is with respect to using metacognition to foster receptive skills.
