Trying to identify an unknown protein factor in conditioned media of a cell line.

I am looking to identify a protein(s) factor(s) that is present in the conditioned media of a cell line. I am using serum-free media and I'm thinking of using LC-MS/MS to identify the proteins present in the conditioned media by trypsin digestion etc. I have control and treated cells that I will be comparing between. Some options I am aware of are SILAC and iTRAQ.

Any other suggestions?

I used MALDI-TOF-MS and LC-MS/MS for identifying proteins in SHK-1 cell line following stimulation with rIFN-gamma. It worked well. Proteomics 7(13):2275-2286. DOI: 10.1002/PMIC.200700020
