I am doing a simulation based on an experiment in which an atmospheric boundary layer was used which followed log-law.The experimental domain is quite large for a single work station to handle. So I scaled the geometry down. My doubt is whether we should even scale down the inlet conditions and also the surface roughness, if so how can we do it?

First, you should take into account of the turbulence (additional factor, see below). The equation you provide is for neutral atmospheric stability.
Second, modify the equation to take into account d: zero-plane displacement (i.e. replace z by z-d) in the equation.
The zero-plane displacement ( d) is the height in meters above the ground at which zero wind speed is observed (due airflow obstacles, ie. trees or buildings, etc.). Rule of thumb is that d = 0.7 of the average height of the obstacles. Ex. for an obstacle 20m, d= 14 m.
