"Peptide matches not assigned to protein hits" what does this mean?

I have three different tryptically digested samples. But the PMF for all seemed to be same. Tough the intensity of few peaks are very high, MS and MS MS of the abundant peaks in the MASCOT Search shows "Peptide matches not assigned to protein hits". What could be the possible reason behind it?

High intensity peaks donot belong to the autocatalytic products of trypsin
