Chemically there is a difference between the two compounds but both (rutin and quercetin) are belong to flavonoids classe in this case you can use all of them in the quantification of flavonoid contents.
You can use both substrates equally. The error you make due to the different molecular weight, is more or less negligible, when estimating the total flavonoid content of a plant extract....
