I have 9 samples (3 times with 3 replicates) of proteins of acetic acid bacteria (N= 1110 proteins). I have normalized the data of protein intensities though log2 (x), then dividing each intensity by the sum of all intensities of each sample and finally multiplying each resulting value by the summary of all intensities of all samples. After applying a Shapiro–Wilk test to check the normality, only one of the nine samples have a α > 0.05, so my samples have not been adjusted to a normal distribution. In none of the steps the data are normalized.
I need to perform later a Post Hoc test for one-way ANOVA (Tukey test) to filter my data according to the values that meet a k-value +. How can I perform this analysis if my data is not normalized? Additional information about this analysis as well as the data normalization will be appreciated.
