Thanks for the reply. Yes its exactly what happens when i am trying to open the .exe file. It appears quickly and then disappears!

Hello, I think that there must have some misunderstood.

As you can see here http://trimal.cgenomics.org/downloads It is saying " Remember that trimAl v1.2 is a program that works with command line interface. ". So, as it says that windows users have a compiled version, and that you can use compilers like mingw, it means that you must learn the command line syntax to execute the program.

Here it shows how you can get started with the program http://trimal.cgenomics.org/getting_started_with_trimal_v1.2 . For example, once you are inside the bin directory, you can keep pressed the key and click with the right mouse button. The context menu will open with the option for starting "PowerShell" in the directory you are. PowerShell is slower than cmd.exe, but I think that that's the fastest way to explain superficially how to use the program in command line. Once PowerShell is ready to use you can type something like "trim" and press on keyboard key. After some seconds PowerShell will resolve the "trim" text to ".\trimal.exe" and then you type . A list of commands will be listed.

But, for sure, if you like you are free to test the web version as mentioned above http://trimal.cgenomics.org/use_of_the_trimal_v1.2_webserver_interface
