Is it possible that you removed the organic layer and then added more phenol:chloroform, therefore making it a homogeneous solution and therefore no more layers can be seen? It's likely you accidentally discarded your DNA and kept your phenol:chloroform layer.

Hi sorry, but to clarify, I was purifying the phenol from crystallized phenol; effectively reconstituting it under TRIS. Thanks for the help though !
