These should not separate ever.

If you mixed it, now you have a liquid that has the benefits of both phenol and chloroform:

(1) denaturate and extract proteins from solutions like Phenol, (2) easy to separate from the water phase.

...

So use this mix for the extraction in place of pure phenol. Do not forget to extract the water phase again with the clean choloform for getiing rid of the traces of phenol.
