To design any controller we can design it based on PC based such as MATLAB and also we can design it based on FPGA, but which method is better and what is the difference between them?

The control engineering cycle include
1. Modelling the plant
2. Selection of appropriate controller
3. Analysis and Tuning /Performance
4. Testing
Model In the Loop, Software In the Loop, Hardware in the loop
It is better to use MATLAB in the initial phase for proper design and analysis. Next implement the controller on FPGA or Microcontroller or DSP
The controller can be implemented in an S-function
