You should take two groups of samples (similar in terms of intelligence, achievement etc.) from whole of your research population, and take a pre test of both the groups (you must be having some guidelines, test or any criteria or so for assessing the reading and writing skills). So that you will come to know about the state and level of these skills. Now, to one group make them learn by usual method and to second group make them learn the same matter via web based learning. And then conduct a post test over both the groups. By comparing the results of both groups you can see which method works well in enhancing reading and writing skills.

You need to make sure that you have addressed sampling issues, as indicated above. Remember that there are so many issues, linked to reading levels from age, gender, socio-economic, dyslexia, eyesight and hearing issues, phonic, parent support  and so on.  As for your web tool, how have you catered for things like dyslexia, poor eyesight and colour blindness. 

Are your groups of equal size, are they already set within classes and how will the way which the child was set within the given class influence their ability to read and use technology.  If they are school children, how will you address issues like students having additional reading intervention at the same time of your test. Can you use the reading baseline which the school current has for the children and re-run the same assessment as your post. Thus, making your result more relevant to the classroom and education. 

I suspect that you have considered these issues.  As an additional thought consider looking into the research for software which currently address this domain, for example, word shark and beat dyslexia... how did they go about proving that there software tool works.
