Is there any way to match the luminance of multiple PNG images while ignoring (and leaving unchanged) their transparent background?

Hello. I'm creating visual stimuli for a cognitive neuroscience experiment. These stimuli are PNG images of faces. The faces are presented inside of an oval and their background is transparent. In order to equate their luminance, I used the MATLAB SHINE toolbox. It does the work, but for some reason the resulting images have the transparent background replaced with a black background. Is there any (simple) way to do the same thing (with or without SHINE) while leaving the transparent background unchanged?
